Can you paint over carbon fiber without hurting it or breaking it down.

normally you sell the carbon fiber part and buy a used part off ebay and paint that.
What is it that you want to sell me?

I bought a carbon fiber delkevic muffler, like it a lot. But the carbon fiber is not as smooth or has the shine I thought it would. That's all

Of course carbon fiber can be painted, of course you have to do it right. Carbon fiber bicycles are painted but painting a muffler is a different story. You will need a paint that will hold up to the heat.

If it really is true carbon fiber it wont get hot.
My AreaP never gets hot even after a hard run I can put my hand  directly on it and its warm but not hot.

from my point of view, you can get a clear PU coat to re-paint and re-shining it, of course it should be a heat-proof PU type.
